I don't think that at the time she was aware of what they'd been through to get to her. Furthermore, if they missed her, they should have said so, instead of rattling off a litany of things that she did for them:

All: "But Frankie we need you!"
Eduardo: "I miss how you sew up my beanie baggies when they rip!"
Wilt: "I'm sorry but I miss how you pumped up my basketballs so they were always just right!"
Mac: "I miss how you help with my homework, even if it's like a really long math problem!"
Coco: (Who knows?)
Bloo: "Besides, who's gonna make us Frankie Foster's famous french toast?"

If I thought the only reason people liked having me around was because of the chores I take care of and the the stuff I do for them I'd be pretty fracked off myself. People need to know that they're appreciated for who they are, not just for what they do.

She has always shown immense compassion throughout the series and even in the most trying times, she stayed because she cared about everybody. She spent her youth at Foster’s. She’ll even inherit the place one day.

I just don’t see why she would suddenly pull a 180 and go hide in a magic box while the Imaginary Friends roll around in their own filth and starve.
Such is the allure of paradise; it can be incredibly seductive. After all Frankie has done around that House, all the scrubbing, the thousands of meals, the repair work, the yardwork, the shopping, the (presumed) fundraising, the nursing, the councilling, all this with virtually zero help from anyone other than Wilt, not to mention outside annoyances that intrude periodically and make her life all the more difficult (Goofball and Cheese come to mind), the idea of going someplace where her every need was catered to and taken care of would have been overwhelming. Once there, and having experienced it, it would have been very difficult for her to leave. Compounding that would have been Face himself, telling her that she wasn't needed and that all her friends were a bunch of ingrates. In effect, she was brainwashed. Similar techniques have been used in the real world. In her situation I doubt any of us could have resisted much better.
