Not all of them are from the 90's to early 2000's, but mine are, in no real order:
-- Transformers: Animated ~ As easily as it gets stuck in my head, I really like this one. Very action-y and definitely showcases the "main" autobots well. (Kind of an off-topic gripe, but the title sequence moves waaay too fast for my more-often-than-not-tired eyes to handle.) -- Animaniacs ~ I could hear this about a million times and never get tired of it-- I can sing it word for word when I hear the opening bars! -- Foster's ~ Kind of a given. -- Inspector Gadget ~ Peppy, fun, hum-able... niiiiice. I'm sure I have more, but I don't watch many cartoons anymore, so I'm not sure. I may edit more in later.

Matthew Sweet did a great version of Scooby Doo, Where Are You! on the 1995 album "Saturday Morning Cartoons' Greatest Hits", and I always liked it. It was written by Ralph Mook and Ben Raleigh; regular Hanna-Barbera musical director Hoyt Curtin went on record as saying he didn't care for it.

Pre 2000, huh?
"Soooo, what are we gonna' do tonight, Brain?" "Same thing we do every night, Pinky; try to TAKE OVER THE WORLD!!" Aw man, I miss that cartoon. I also loved the "Animaniacs" theme. Add to that Disney's "Pepper Ann" and "Sabrina, the Animated Series". And I remember mentioning "Code Lyoko" to the the Fave TV Theme Song thread a while back. It's so catchy!

The Beavis & Butt-Head theme is pretty unique, and I've grown to truly love it. The King of the Hill theme is pretty fun as well.

Spider-Man:
